As the particle soup cooled slightly, the quarks began to slow down and grab hold to each other in almost unbreakable bonds, which in turn bonded with other particles. Things were still extremely hot, so elements still didn't form but protons, neutrons, and electrons began to take shape and enter into agreements of orbit with each other. Once a certain temperature was reached in the cooling phase, these particles became locked together, no longer moving with enough excitement to break free. Of course, this comes after the particle annihilation of 1,000,000,000 to 1,000,000,001 anti-particles to particles (leaving that much 'stuff' left to build everything we know of in the universe. Imagine how much 'stuff' there once was!).
